For some reason, it only checks the ones i've snatched, not the ones i've uploaded, could this be?

Well, yes. I use the
./redactedbetter http://redacted.ch/torrents.php?id=1000\&torrentid=1000000
For transcoding my uploads - if you have many, ensure you have a filter that snatches your releases as soon as you upload and I think that should work alright.
