Optionally create separate function to clean metadata from incomplete or erroneous runs and appropriately report errors.

Remove iVar and simplify output folders

Removes deprecated iVar and simplifies output folders (including
numbering for ease of understanding where certain files come from in
workflow).

Updates kraken2 to langmead indices (closes #98)

Makes progress towards #123 (reporting summary/postprocessing to finish)

Closes #112 and #114
