the contig option is not available in galaxy because there is no option to define the primers

Thank you, will be fixing this issue with Galaxy wrapper/recipe in coming weeks. We are preparing the new v1.5.0 release that will support the FASTA inputs too in addition to the Sanger AB1 files. Thank you for flagging this issue
