Fix some warnings

Summary of changes:

• Remove some ---@diagnostic disable annotations.
• Use ni.sourceVertexMode.ambDiff instead of the magic number 2 in CraftingMenu.lua

The other disabled warnings are the usual ones that result from using tes3.getObject(). One way one can work around these would be to use ---@cast item tes3repairItem|tes3misc|etc.. But using that instead of disabling warnings can be considered a personal preference.
